How to reset CKAN?

I have been troubleshooting problems with overheating this morning. I had just finished a clean reinstall, but CKAN at first refused to recognize that several mods it had installed earlier weren't there (it was autodetecting Kerbaloons and one other I don't remember now). Next, it stopped recognizing that the directory for KSP isn't a valid directory.

It says:

Directory C:\Program Files (x86)\Steam\SteamApps\common\Kerbal Space Program is not valid KSP directory.

So how do I convince it that "Yes, it most certainly is"? Because it is.

For posterity, the "CKAN doesn't recognise my KSP directory" problem is covered in the CKAN FAQ. CKAN uses the readme.txt to detect KSP version, and if that's busted for whatever reason (manually extracting a mod in to the KSP folder, for example), then CKAN will get confused and error out.

As for "resetting" it, for a clean reinstall I'd export the list of installed mods and copy the resulting file to a separate location. Then do the reinstall, making sure you wipe the contents of the CKAN folder and all installed mods from GameData. Then load the exported file in to CKAN in the fresh installation.

So I should undo the hours of work I've already devoted to getting things to work without CKAN installed? I don't think so. Maybe next crash. After all, I'm bound to wrap things around the axles again eventually.*

* ETA: by then, I might have enough experience with the game to parse your instructions correctly. I know what all of those words mean, but not in this context.
