I think solution to this could be making a "save at separation" event not immediately after separation but with a slight delay ~1 or 2 seconds, when the stages are further apart. What do You think?

This has been implemented, will be available in the next beta

  • Added Settings page
  • Added configurable timer save delay after staging
  • Fixed problem of launching and not having it available

Please test and let me know how it works.

I'm going to be changing the toolbar button and the launch functionality a bit:

  • Launching a vessel, FMRS will not be shown.  Toolbar button will be available
  • Clicking the toolbar button will show the GUI
  • When it's showing, clicking the button will present option to disable FMRS, if Yes clicked, window will go away and FMRS will disable itself.

I welcome any comments on these proposed changes.

All those changes sound good to me.

When I switch to flight mode on any vessel, the debug menu sticks to the screen and won't go away no matter what button on it I press, and it even stays when I press F2. Pressing the FMRS button flat-out doesn't work and gives me an error message instead. It looks as though it's trying to read from a nonexistent KSP folder in the KSP root folder instead of the GameData folder.

Please, oh please do NOT PASTE THE CONTENTS OF YOUR LOG FILE HERE!!!!!!!!

Put the log file on some file sharing site and share the link!!!!

Ah, sorry, the text was too much for even Pastebin so I didn't know where else to but it. I've put the .txt file on Dropbox now.

I'm still reworking the button.  I found the problem with the wrong path for the icon.

And I'm aware of the F2 problem as well, thanks

Okay I did a test run with the mod, built a basic reusable rocket with flyback stage, First stage gets the probe till it's apoapsis is 70km then separates, I finished the circularization and then jumped back to the separated stage to land it, had to retry a few times but finally managed to get it landed with most of the parts intact. 
I then jumped back to the satellite to end the mission.

FMRS showed me a recovery information window but the parts recovered were out of sync with what was actually left over from the probe.
So I suspect you might have a bug in the calculation regarding that.

I got more funds back than what the mission cost in total.
I was supposed to have around 146k funds leftover after the mission.

Just tried the latest release with my version of the Falcon Heavy. Flew the payload to orbit and FMRS correctly listed all three decoupled cores. But upon switching back to any of them, FMRS would disable itself (button turns red and window disappears).

I checked the log now myself and it seems that the EVAEnhancements mod is throwing and exception during/right after the separated stage crashes.
I could do a test for you without the mod installed to see if I can still replicate the same behaviour?

My FMRS window also disappears upon switching back, forgot to mention that.

Did you switch to any other screen (including map view) during the process?
