KSP saves in an inconvienient place.

When I start a new save, it will be placed in a C:\Users\(username)\AppData\Local\VirtualStore\Program Files (x86)\Kerbal Space Program\saves. How can I make it place them in the default KSP folder (C:\program files\Kerbal Space Program\saves)? It gets kind of annoying to have to keep moving my saves into the main KSP folder.

KSP cannot run easily in the Program Files folders, and there's no way to make it do so without having it installed there by Steam. All you can do is make a copy of your KSP installation in another folder -- C:\Kerbal Space Program would be best -- and then delete the one remaining in Program Files once you've confirmed the new copy is working as it ought.

Set the permissions on the KSP saves folder so your user account has "Full Control".
