The best way to do your challenge would be multiple gigatrons set in a row (so that one had the chance to hit multiple times in quick succession) turn the physics calculations all the way up and then God mode out with mods and infinite fuel. But running such a setup not only would be very slow for each attempt due to the calculations, it would only result in one or more of the gigatrons getting ripped apart, not total annihilation of both crafts.
