Snooped around and it appears to be unity wide and driver related. Can you try to rename your settings.cfg to something like not_settings.cfg to force the game back to windowed and default resolution? Or we can hope that someone smarter than me has a solution.

It could be noted that CKAN allows for multiple installations/copies. So it can be used as a one stop shop for any number of copies you want, all with different modes, or none at all.

Locate you KSP folder and create a copy of it. It's really that simple.
