"Continue" Button in Main Menu does not work,

This really sucks

Okay, I can "click" (where i click the option and it works) for all the options except "Continue" on a saved game.

I don't know if this is a mod bug or a KSP bug.

It cant be the game. Try taking out some mods and launch the game and continue that until you have found the mod that is causing the problem.
