Revert to hangar leaves ship in flight

Not sure if this is a stock bug or some weird mod interaction, but whenever I revert a flight to the hangar (Revert to Vehicle Assembly) everything seems to work normally, but the ship remains in flight. If I try to relaunch it immediately, I'm asked to clear the launchpad. If I exit the hangar, the ship remains in flight. Is anyone else experiencing something similar?

If you exit the VAB, then in the space center view you should be able to see an icon for the craft on the launch pad.  Try clicking on it and recovering it from there.  Then try going back into the VAB, launching, reverting and re-launching again and see if that's sorted it out.  If after that it is still leaving the craft on the launch pad when you revert then something is certainly odd and I'd suspect that it's a mod issue (depends of course which mods you have).

That's not the problem. I can exit the VAB and recover from the space center view just fine. The problem is that when I revert to the VAB, the ship remains in flight, wherever it was. I noticed it when I reverted from the launchpad and it asked me to clean the old copy from there before launching.

 

For all effects, the game works as if reverts were disabled in the difficulty settings, but it sends me back to the editor anyway. Before realizing what was going on I had a few kerbals appearing KIA in the complex and couldn't understand what happened. When I abort a manned flight by reverting to the VAB in the middle of a launch, the ship stays in a suborbital flight and crashes, killing everyone.

 

Also, funds aren't returned and the game time doesn't revert back to the time of the launch. And this only happens in my career save. In my sandbox save everything works as expected.

Have you tried creating a fresh career save in the same install and seeing if it happens then? 

 

It works fine on a fresh career save. Their difficulty options and other stuff like that is identical, so I saved the logs from the bugged save during a revert. http://pastebin.com/qgD6yC79

Unfortunately I don't know what to look for in the logs to shed any light on this.  But that does seem to imply that it's not a mod causing the problem (unless it was a mod that borked the save in the first place)

I was going to suggest that you could try manually porting the in-flight craft from the old save into the new one but a) that's quite a pain to do and b) as it's a career save you'd also want to port most of the other sections too, so chances are that will bring the problem with it.

Sorry I can't suggest anything else.

I found a previous quicksave where the bug didn't occurred. I can't find what exactly changed with the in-game content that might have caused the problem, but I found something strange in the logs. 

 

This is with the old save, when it still worked:

And it makes sense, considering how the game is preserving the state from right before the revert instead of before the launch. It shouldn't be saving the game at this point. Now I have to figure out what's triggering this.

Well, after a lot of work I nailed it down by doing that. I ported the broken save to the new save one scenario at a time and the problem reappeared as soon as I copied the contracts. Then I removed contracts one at a time until it worked, and the winner is the Jool monolith contract from Contract Pack: Anomaly Surveyor. Too bad, I really wanted to do that one.

oh nice one for figuring that out! Sounds like you've got enough info to post a bug report in the Anomaly Surveyor pack thread if you haven't already.
Out of curiosity, if you take a completely fresh save and just put that one contract in it does the problem appear?

I tried that, but the contract fails as soon as I load the save. It probably depends on something else in the save, but I already spent so much time on this, forget it.
