Why are Kerbals eyes so big?

The size of one's eyes is generally determined by the brightness of the environment, And i wouldnt call Kerbin dark, The only explanation i have for this would be that Kerbals are actually Aliens they crash landed on Kerbin and are now doing a space program to get off at any cost. But thats just my thoughts.

The eye is just the black dot in the middle, the white part is an RCS tank.

Does that explain why they explode in a puff of gas when they die?

Kerbal 'eyes' are actually boney plates with tiny apertures in the middle. Their real ocular-organs are located on muscular stalks attached to the backs of their skulls, with sliding lenses in between, explaining their ability to telescopically zoom and alter their field of vision.

They originally inhabited low light caves.

This. Kerbals obviously live underground.

The only structures visible on the entire surface of the planet are at the KSC. Also, you get "World First" awards for exploring Kerbin's surface.  Even the concept of tire's being halfway up the tech tree points to their unfamiliarity with dwelling on a flat surface.

The large eyes and short overall height helps them navigate their subterranean homes. Highly visible green skin helps them find each other in the low light conditions as well.

Because anything in KSP is in reverse order or over the top.

Planets are smaller.
Bodies are shorter.
Heads are bigger because fat is stored in a kerbal head, super accelerated with global Mc Kerbal fast food joints.
Eyes are bigger.
Rockets are smaller.
Helmets are much bigger then their heads.
Water is heavier.
Nozzles are tinier.
Density is greater.
Space is empty.
Atmospheres are higher (in contrast to the terrestial radius)
Ions are 22nd century plasma rockets.
All non turbofan jet engines are hypersonic skylon engines.
AGU's can can dock to anything and refuel without a visible refueling hatch.
Kerbals can survive intolerable G forces.
Reaction wheels are............ OP!!
Docking ports have super magnets.
Accelerating at 100G's doesn't destroy your vessel.

Do I need to go on?

they are very childlike, hence the big eyes of wonder!

but, you would have big eyes too if everything was provided for you as if by magic. Where are all these space ship parts made? Where are the farms? The hospitals?

Hell.... even their homes don't exist....

its a Karry Kotter magical world... you too would have big eyes!

I wonder where Kogwarts is located?

They seem to be rather amphibious in nature, so they're probably adapted for seeing underwater. This would give them vision problems in-air though, and might explain why they misread numbers and make things explode so often :)
