It seems to only do it if you use it to shift a craft to an orbit around another body, it's OK for landing. The workaround being to use the Alt-F12 cheat function to get a craft to another body's orbit.

@hoanghieu, as Foxster said, HyperEdit often causes terrain to weird out.  I think it has to do with the textures loading too fast or something like that.  You can fix it just by returning to the Tracking Station and reselecting your vessel.  This should cause the textures to reload correctly.
