Well, no one said KSP should reflect IRL, but how many of us have "done it" ?

But it's not for realistic simulation, it's a fun sandbox (From experience too)

Well it's quite satisfying visually. All similar simulation runs under nearly same basis; what differs only goes to how much computation is actually done (or, how hard the CPU suffers).

You've basically exhausted all of your other options.

This is going to take a while no matter what you do. I've used Universe Sandbox and I see no reason why it wouldn't work for this.

I am interested in finding an n-body simulator to see how (un)stable my Kronkus system is.  

Its slim pickins trying to find one with any concept of user friendliness, or any one at all with current links.  I think most people doing this stuff have PhD in astrophysics..

I found this. Though the d/l seems to work. And the documentation seems to be there.  Its somewhere to start at least.
