@KSK''s First Flight and @Just Jim's Saga of Emiko Station are very obvious candidates. However, I really enjoyed @CatastrophicFailure's Revelations of the Kraken and Life at The Top from the mind of @DarkOwl57,  of which I am a longtime commenter. I have written KSP fics myself occasionally, so feel free to read those.

There are quite a few good fan works out there. Here are a few I personally enjoy:

Forgotten Space Program is both well written and intriguing and in between the mission-report and novella categories. I would recommend reading the "prequels" as well once you get a good way into the story.

Duna, ore Bust! (and its sequels) are KSP classics and some of the funniest fanworks on the site.

Plan Kappa is an excellent fan comic in the style of Kerbfleet with a suprisingly gripping storyline. It has paused on a cliffhanger, though, as the creator hasn't been seen for a while.

The Moderation Nation Space Program is definitely a fun mission report. It's interesting to see the collaboration between multiple users.

The Camwise Logs is a novella set on, instead of Kerbin, Earth. It's an interesting, well written take on Kerbal Space Program.

Shadows of the Kraken is a novella style work. It (and especially its sequels) are a bit darker than most fan works on the forum, but they're still good, reference packed reads.

Alien Skies is a mission report with some of the most challenging mods installed. It's a good library of crushing failures and surprising successes.

The Truth Can Now Be Told is a series of interesting photographs and narratives that highlight a largely unknown portion of our lunar program.

2001: A Space Absurdity is a hilarious and beautifully illustrated parody of a film/novel that bears the almost same name.

LOST on Laythe is an original story in the same vein of Space Absurdity. Another excellent work, both for funniness and pictures.

 

I'd highly recommend all of these for your reading list, but there are, of course, more than a few other excellent fan works around the forum.

A fic that I've really enjoyed. It's been dormant for a wee while but the creator of this fic, @SiriusRocketry, is a close personal friend of mine and yesterday he sent me a draft for the second chapter!
