Nice suggestion.

If you want to make ballast tanks without mods now, KSP accidentally gave us a way. 
When you open a cargo bay, KSP counts the volume of the contents plus the bay itself for purposes of buoyancy.  When you close the cargo bay, KSP counts the volume of the closed cargo bay alone. https://kerbalx.com/OHara/Electric-Propeller-Submarine

I've experimented with that. It works ok, but it's also kraken-bait.

It's hard to get serious about stock sub design when you have engines and large machines that just float!  Not to mention the disappointment related to BG prop blades not working at all underwater.  ;.;

I haven't done much beyond a positive buoyancy sub that "flies" underwater using dive planes.  I wish we had stock ballast tanks...  but if we did have them, they'd also really have to revamp all the ridiculous floaty parts.
