Eeek... that looks like something with the installation / update has failed. Can you try to uninstall and reinstall MJ?

Have you tried to manage your mods using CKAN? I can recommend that, don't know how else I would handle and update my 100+ mods.

Neither am I, never seen that error message. If I were you, I'd ask that question directly in the MJ thread:

I found solution.

It helped me to put files not in "\Kerbal Space Program" but in "\Kerbal Space Program\GameData\Squad" folder except  "Parts" and "Plugins" folders which should go to"\Kerbal Space Program\GameData\MechJeb2"

doubling Parts folder made them be seen double in game
