Entire game broken after mission to escape Kerbol SOI

Howdy!

So, I got bored, and sent a super overkill ship to escape Kerbol orbit. I did encounter a small presumably unrelated bug where the movement GUI was still on my screen in flight which I solved by myself.  Other than that it seemed to go well; I reached escape velocity, put my foot to the floor and engaged 100,000x time warp. I stopped the timewarp, turned on the centrifuge and went back to the Space Center. I was greeted by KSP having a hissy fit.

Everything's bugging out! Help!

I entered the VAB using the buttons on the left and saw that it was completely intact and functional inside.

Came out and it was still happening!

Title screen and menu screen are still fully intact and functional.

After reboot it seemed to fix the problem. However, going to the tracking station and entering the ship I sent on the Kerbol SOI escape mission causes the bug to occur again. I'm tempted to terminate the ship but it took ages to get to that point....

I think I'm gonna have to bite the bullet here and terminate the craft. I'll update this thread if it works.

Okay, it worked. R.I.P the 70 strong crew of the DSRC "Big Boy"....

Even though it's fixed, I want to try this mission again, maybe on a smaller scale. Could someone tell me how to prevent this happening?
