The danger of Alcubierre warp drive, and not to the ship itself

That's technically not how it works. The shield/deflector dish deflects all particles out of the way of the warp field, preventing that from happening in the first place. This is why the ship cant warp without a deflector.

Alcubierre drive aren't realistic yet, so I guess this fact, either way, isn't that important yet...

... unless some alien ship zips by and destroys the planet
