Protobodobodyne inside cargo bay as primary control?

I can put a protobodobodyne as the first item to be primary controller for a space plane, attach a mk2 fuselage to it, then try to attached a cargo bay on the side of the fuselage such that the proto is inside the cargo bay. Basically a MK2 drone without access to the part intended for the Mk2 yet. However, the cargo bay snaps and I click, but it is highlighted red and doesn't actually attach.

I can build off a regular cockpit, add then add the proto to it, but if I delete the cockpit then it disables the whole build and doesn't let me make the proto the primary.

Is there a way to switch the primary cockpit midbuild?
