Unless it is limited by the engine or the GUI somehow, you should be able to get to either 256 (8bit, char), 65536 (16bit, short), or 4294967296 (32bit, int) flights (I don't think they would use a 64bit integer for this...).

However, long before you hit the 16bit border, you will see the game being rendered completely unplayable by the large amount of floating point operatons being done to update the positions of all the stuff...

Don't think there's a limit beside lag. One time i had a moon base with 12 EVA kermans, 3 rovers, 2 rocketcrafts and nice pile of 30+ debris stacked with my bulldozer. Flew one last ship at that base and the lag became so bad i had to end a couple flights.

I think the worse is when you have crafts on every planets and then you try to target a planet to be able to pan the camera better and it switch you to a craft on that planet. So frustrating, i keep having to remake new saves because of that issue.

Probably not. Supercomputers work differently than desktop computers. Besides ... if KSP barely uses multiple cores it will be crap on a supercomputer. Just saying because sometimes I like to be "that guy" :P.
