Yes they will. If you really want you can even stack multiple intakes on top of each other.

What you're doing is often called air-hogging and some call it a cheat/exploit. But don't worry too much about that. It is only a cheat if YOU think it is.

Stacking a lot of the can cause extreme imbalance(unbalance).

True, intakes cause drag. But you can compensate for excessive drag. Either by generating more drag in the rear or be moving the intakes themselves further back.

They have to point in the direction of the airflow. You can check this behavior if you go into a spin at high speeds and high altitudes: The engines will flame out when you are pointed away from your direction of travel, but will re-ignite when the spin carries you around so they Again point in the direction of travel.

Interesting - I always thought it was the direction of the engine, not the direction of the intake. Mostly because I had one particularly memorable flame-out where all the engines on one side died, but the others kept going. The craft ended up spinning extremely rapidly, and, needless to say, that flight ended poorly...
