A workaround is to map action groups to the numeric keypad keys. Then use the the number keys above QWERTY for text input and the numeric keypad for action groups.

You could go further and remap the A-Z hotkeys to something else too (like a joystick or mouse buttons) so that you don't run into problems when you have to type a name or something (for example renaming Kerbal Alarm Clock alarms).

One of the KSP devs mentioned in a dev blog or article that the focus management of the GUI elements are bugged and that they will take care of it in a future update.

It's not just text input which goes the wrong way. Some GUI windows don't prevent click-through. So when you click on a button or something you'll also click on whatever is below the button. It's most notably in the VAB/SPH when using mods. Especially users of infernal robotics know about that.
