Docked vessel, wont move anymore, even with engines running

Strange bug happens after I dock. I used a probe to dock with part of my planetary base that i want to lower onto the Mun.  The base had one kerbal in a laboratory on it. I made sure to select 'control from here' on the probe core, but when i turn on my engines, the craft doesn't move. I can turn the craft fine. I turned on cheats for infinite propellant and electricity to make sure, but the craft simply wont budge. When i undock from the craft the probe can move again, but then how am i supposed to move the base parts to the surface? Here is a screenshot, as you can see, the engines are turned on max, but there is no G-Force or movement taking place. I have K&K and mechjeb installed.

Any help would be appreciated.

Your engines thrust is obstructed by docket vessel.This is like u blow into your own sail,while "mythbusters" prove that this would work,it wont in these game.

Does this mean that i should extend the engines and make them go past the base part which I'm lifting? So that the engines don't blow directly onto the docked base part?
