Disabling Staging

How to disable staging from the VAB/SPH eg.

a fairing, but I don't see the fairing in the staging list.

(Remember, in the Editor.)

Right click on the fairing(base) and de-select "Fairing Staged" from the window that opens.

In a similar fashion you can disable staging of decouplers and enable staging of the initial decouple action on docking ports.
