It seems like the instability is caused by the radial attachment points with the docking ports on them. I deleted the station and created a new but similar one. This time with docking ports not being attached to radial attachment points and it works as it should. The thread can be closed.

I have to make a space station around Minmus for a contract. Every time I try to dock the final part to it the station explodes. I've tried to dock many times very slowly with less than 0.1 m/s but it still exploded. Do you have any idea why this happens?
