RCS, throttle and wheel authority stop working

I got a pilot to make it work but I did have the engineer in the mk3 pod. Could it be because I have a probe on my vessel at the same time with a kerbal in mk3? Might be a bug? anyways, I brought a pilot over and it worked. thanks -
I landed on duna and my ship stopped responding, only x and z works for throttle, rcs, wheel authority, shift and ctrl doesn't work. I have power, fuel, propellant and a kerbal engineer in control of a mk3 (3seater pod) No mods installed please help?
