When using payload compartments, the drag from the parts internally is still affecting the craft. Example: using Mk2.1 payload compartment to house 3 small satellites stacked using inside with stack decouplers. When flying on Kerbin, Aero Gui readout shows drag is greater with attached the satellites inside compartment closed then when the satellites have been ejected and the compartment is closed.
