I'm playing around with landers and rovers, and consistently running into problems with the orientation of the command pod not corresponding with the predicted orientation of the rocket. I built a nice rover where the probe pod is facing "right way up" when the rover is driving around. But when I mount it facing up on a rocket, the gimbal is at a right angle to the rest of the rocket, and mechjeb doesn't like that at all. Same goes for a tubular shuttle. The probe pod is inline with the tubular fuselage, but the motors point down, and it lands horizontally. Mechjeb can't wrap itself around that concept, and I'm certainly not capable of landing precisely enough without it. Is there any way to 'calibrate' the gimbal to arbitrarily assign a current orientation as facing in a certain direction?
