Mods / Add-Ons: None Steps to Replicate: Create a new craft in the SPH and add an airbrake. Remove the airbrake from the brakes action group. (Optional) Assign the airbrake to one or more action groups. Result: When the craft is loaded the airbrakes are removed from custom action groups and reassigned to the brakes action group.

This might be because the center of lift is too low. In mk1Pod.cfg I changed: CoLOffset = 0.0, -0.35, 0.0 to CoLOffset = 0.0, 0.35, 0.0 and now the pod is stable on reentry.
