Control axis orientation is incorrect

In utilizing a RC-001S to control a launch-able cruise missile, I am running into the following issue: control orientation is off. For example, commanding PITCH UP may yield YAW LEFT. Anyone have any experience with this irregularity?

Nope. I have rotated the control module 4 times (each 90 degree position possible) and that has no effect.

Flying by keyboard:

S is left

A is down

ROLL Q and E are good

Anyone have direct experience or knowledge with this phenomenon?

I have just tried mounting the missile externally, without rotating the mechanical separator, thinking that was somehow skewing the control.

No change.

Something is "auto-funking" the (root) orientation of the missile in the editor. When I snap the missile to it's separator, all is well. If I decide to take it off the separator for whatever reason, it snaps/rotates 90 degrees!

Actually you can see the effect is the second pic above.

After undocking/decoupling the origin of control is not always set correctly to the source you expect. After release right click the probe core and select 'control from here'. Now you're certain control is relative to the probe and not something else like the root part.
