CoL in VAB doesn't work

Right. Seems like it should act as a center of pressure, at least in VAB. Otherwise it's pretty useless for rockets. Unless I'm missing something how are your suppose to figure out if your rockets will flip out (other than the kerbal method)?

Strange. In previous versions I've seen it work the way you describe (i.e. CoL marker would be right above CoM for capsules). Maybe it's because Iwas using FAR. Surprised this doesn't also work in stock.

I'm thinking that was my issue too. Played FAR in 0.90 and just assumed it was stock behavior. Shame it isn't. I guess this is solved.

Is there any way to see the centre of drag as well? Seems kind of odd that there would be a realistic aerodynamic model but no way to tell how the craft will behave. Maybe that's part of the upcoming skill overhauls (in which we'll get stock dV readouts as well :D )?

Not currently, no... :(

The CoL marker will indeed only show up for things that generate lift. And in the VAB, air flows directly down from the top. So it can be rather sensitive to surfaces that are turned.
