Part of the problem there is probably the heat shields... those things are probably producing bucket loads of drag!

What kind of airspeeds does that SSTO reach? If you're not breaking ~1200, then your heat shield may just be eating your dV.

Yeah, that heat shield is gonna munch any delta-V above 300 m/s until you break 20,000 feet. I'm not sure that non-shielded reusable SSTOs are going to be a thing anymore in 1.0. Have you tried aerobraking after burning all your excess fuel off retrograde? Oughta work for the Mk2 at least...

So many wings piled on top of the fuselage... if nuStock is at all like FAR, your lift will be be penalised for the layering, and you've got about twice as much wing as you need, meaning twice as much drag from it. My general impression is that FAR planes are faring better in 1.0 than old stock planes

Heating issues on the way up are all about piloting and getting out of the atmosphere at the right time. On the way down, airbrakes and keep the nose up around 15 degrees seems to work for me
