Engine not working after warp

Launched probe to duna Had intercept warped to maneaver.Went to throttle engine up nothing has full tank.Fired at separation of stage.Does warp mess up engines?Running kerbal engineer redux,chatter,alarm clock and KSPRC took out planetshine.Kinda makes me not want to play if this is going to happen on longer missions or manned mission anywhere happen more than once numerous times.Any help would be appreciated.Love the game.Hopefully theres a easy fix.:mad:
