If I use Maneuver Planner to plan and execute a burn, will it continue to execute the burn even through a communications blackout?

I'm not sure if MechJeb's function will work, but RemoteTech has a built in autopilot that accepts commands that will be executed during comm blackout, provided you have the battery to spare, and you give the command before the blackout occurs. Click the numberpad looking button next to the warp controls to open the RemoteTech autopilot.

No, it will not. As mentioned, you can use RemoteTech's built-in Flight Computer to execute the burn. See the RT Player's Guide for how to use the Flight Computer.

You can create the node with MechJeb and then have RT execute it.
