Launching KSP.exe launches vanilla KSP

I have been wanting to play Real Solar System for a while, so I used Scott Manley's guide to install all the mods with CKAN. After installing all the mods, I tried launching KSP.exe and it loaded pretty quickly and no mods were being used. Then I tried using Launch KSP from CKAN and it crashes immediatemly after it finished loading even though it is under the 3.5 GB memory limit. Any ideas?

Are you sure everything is installed correctly in the right places. Also, do you play with any other mods before RSS?

Yeah, I have tried using a fresh install a couple of times and it only loads the mods when I launch it from CKAN, although it crashes after the loading despite using well under 3.5 GB of RAM.
