Stop Electric Flow

Electrical charge uses different flow logic, so isn't constrained by the crossfeed options by either parts or disabling through docking ports.

Right-clicking and disabling is the most fool-proof way to prevent draining batteries you don't want drained. But I am also curious what you're trying to do exactly. It might be that there's another way to accomplish what you're after.

ElectricCharge is a resource that flows everywhere, as Claw said. I don't understand why you would need to disable this in your scenario. And anything can pratically done while flying the craft except repairs (unless it is a probe, which I assume you are using). So basically, make the ship that needs to be manually started a probe if it isn't already and remove the docking port ​so that EVA is the only option.

I suspect it's for roleplaying-scenario reasons.

If the objective is only to dock with it to hold the craft in place, you may be able to tow it using a KAS winch and attach an "emergency" battery on the outside through EVA.

Also, what exactly are you trying to accomplish by "manual starting"? Fire up some kind of reactor or engine on board the derelict so the ship can move again? You could just do that by not touching anything on the inside once the ship is docked and require every action to be done through EVA. Connected Living Space may be a good mod that can help there.
