Anyway to change the re-entry parameters and have them saved?

I try to change the pyhsics.cfg and modulemanager.physics , but upon restart the game some how manages to change it back to stock. What is really weird is the config files themselves list my new settings, but the ALT-F12 menu debug/thermal says its at the stock settings. I need these setting saved.
