KER not working after 1.1 upgrade

I upgraded to 1.1 and also upgraded KER, I have the button in game but it doesn't bring up any of the flight information. How do I clean my install properly so I can install only the mods I want/need? Is it just a case of deleting the folders of unwanted mods? What happens on space craft that have items from mods if I uninstall that mod?
