Resume Saved issue

So, I launched my KSP and clicked Resume Saved. It was empty. I checked the folder with the saves in, and it had all the files. I don't know if this issue is caused by my Mods or not. If you need any other information let me know. Thanks.

There have been a few threads on this. Basically, if a savegame is corrupt it will simply not be recognised. You need to isolate the problem file.

If I were you, I'd backup/move the personal savegame folders to a temporary folder on the HD, so that your saves folder only contains the "scenarios" and "training" subfolders, then run the game and create a new savegame, quit and restart and check it is loading up fine, and quit (or at least go back to the main menu in-game). Then duplicate that new subfolder, rename the folder to be the same as your main save game, and copy over your main save peristent.sfs file to replace the persistent.sfs in that second folder.  Try and reload. If that fails, you know it's that persistent.sfs which is corrupt so you'll have to copy over a quicksave instead and rename it persistent.sfs. If even that still fails, you have a much more serious problem and should probably reinstall the game and try the above again.

If this works, you can then copy over the SPH/VAB files and other quicksaves too.
