Game is being torn apart

So, I was playing and sending Kerbals to Minmus, when I noticed that when I went EVA (this is all stock parts) I could "Board" but the Kerbal was still on the outside of the hatch, and I couldn't focus on that Kerbal. I then deleted my install of the Visual Enhancements Mod, because this glitch happened only after I installed it. I went back, then noticed there was no longer sound for engines when in space. Also, now the maneuvering nodes, when I try to set up an escape, the maneuver trajectory dissapears and the node teleports to deep space! How do I fix this?

Sounds like the mod you deleted messed with some core game files (which isn't unheard of). A clean install of stock KSP should fix any problem related to this. Next time, rather than just deleting mods out of your gamedata folder, keep a backup of a clean stock KSP to work from. It'll save you headaches later on down the line.

I think I have resolved this, but Module Manager and OPM

So how did you resolve it?

I re-installed KSP. Then, I re-downloaded that mod. (Now I have Clouds and pretty lights!)

Been having the same problem here with cloned Kerbals.  Similar mods, though not using SixCrewScienceLab, AGE, Sunflare (have Planetbase though).   First time it happened was with stock parts.  Now it's happening all the time.

There are dozens of threads talking about this exact issue, in both the "modded" and "unmodded" sections. :/ Anyone have a solution that doesn't involve reinstalling?
