Parts disappearing in my modded save

So I recently installed KSP 1.1.3, along with its fair share of mods. After some gameplay, I installed a few more.

 

Then parts start disappearing. And by disappearing, I mean a random part isn't loaded into the game anymore, so any craft with that part isn't loaded and the save files become 'locked due to missing parts'

 

I eventually realised that the 32-bit version I was using had run out of memory locations due to my ever-increasing number of modded parts. So I shifted my save file to the 64-bit version as it has more. I also removed some parts files from one of the mod folders that I was never gonna use.

One of my mods is the Ubio Zur Welding Mod. And earlier I used it to make a new part. After reloading the part database, I put it on a craft and launched a vessel with it attached. On doing so, a dialogue box appears that tells me another part isn't loading. Normally I'm not that bothered, but this one was not a part, but the KAS module extension that allows you to connect base together with kerbal-sized pipes. Hence my entire Minmus base disappearing (for the second time in this save).

 

This leads me to 4 conclusions (in order of feasibility):

 

1.      I didn’t switch to 64-bit version properly

2.      My diagnosis of the problem is incorrect

3.      Corrupted game files

4.      Corrupted mod folders

 

Does anyone know what is happening to my game file, and/or how I can fix it?

 

NB: I'm going on holiday in a couple days, and may not have internet. I'll catch up when I get back for sure
