Docking ports -- why are they suddenly going the wrong way?

I've had zero problems with docking ports in the past but I was always using them in an ordinary fashion, although sometimes with a nosecone on that I had to jettison.

Now, however, I have been playing with skycranes.  Both my crane designs have a large SpaceY port on the bottom that at launch has the first payload attached.  The payloads have no need of a docking port but the crane does as I intend to use them again.  However, the port insists on staying with the dropped payload, not on the crane.  The root part of the crane is it's probe core, the payload is a subassembly.

Of course I can simply use a second port but I shouldn't need to.  Likewise, I could have a Kerbal detach the port and put it back on the crane but that's even more annoying.
