Hollow Docking Ports

I'm playing around with a hollow docking port. But part of the use for this would be having two ports be able to dock while a part of the vessel is stuck thru them. Will the docking nodes still be able to find each other if one or both of them is inside another part?

Basically perform a docking as shown in trans-earth injection. So the docking ports would be on top of the hollow fairing and above the J-2 engine.

I beg to differ - or at least redefine: A docking port stuck through an engine is possible:

The above is a few ships stuck together for a multi-stage project, but the relevant part is the fact that the craft on the right (ending at the MK-III-like pod) is docked to the center ship - via a docking port stuck to the bottom of an engine from the MOLE mod.  (It's an interesting multi-use part: A small configurable storage, some monoprop storage, monoprop thrusters, and a crew tube down the center.)
