• The version number of KSP you are running
• Whether you are running the 32 or 64-bit version of the game
• What mods you have installed
• Whether you were able to recreate the issue in an unmodded installation

This information will help us diagnose your problem better.

Usually, I would agree on the list posted by sumghai, but it is not necessary in this case. This is a well known bug of the scatterer mod which can happen everytime you switch to the KSC.
To remove the water, just switch to the VAB/SPH/Tracking Station and leave it again until the water is gone.

This is just scatterer, and is only visual. It only happens in the KSC menu screen and will not affect anything else, unless you manually edit it yourself via the scatterer menu.

I knew It was a bug and how to fix it I just thought it was funny. If I was intending this to be a bug report I would have posted it in the correct place with all of the requisite information.
