Can you elaborate? Do you mean, assuming a base part (say a capsule), one is mount on top by node, while another is mount radial to the capsule, and then use the tool to move (offset) such that it's above the other motor?

In the samples I saw, the contra-rotating blades were attached to both ends of a single powered rotor, but with an un-powered rotor connecting it to the main vessel(so that both ends of the powered rotor would spin freely, spinning the rotors in equal and opposite directions)

Uh... elaborate? Still have not figure out this setting.

Place one motor atop another motor. Have the rotor blades on the top motor tilted in the opposite direction from the ones on the bottom motor. Turn on only the top motor, and automatically the bottom one will naturally counter-rotate without being turned on. At least that's what I found. Seemed kinda buggy with air friction though. Good luck!
