How to switch command modules

I've built a rocket that will get the three kerbal capsule to orbit.  Now I want to use the same rocket to get my custom built Mun lander into orbit so they can dock and head off to the Mun.  However, I cannot figure out how to swap out the command modules.  I thought this version 1.7.3.2594 was able to do this using the re-root tool.  For the life of me, I can't figure out how to do it.  I've tried every combination of clicking tools, parts, modules, etc, but nothing seems to work.  I must be missing something because this seems like it should be three to four clicks max.  Can anyone point me in the right direction?

The re-root tool should do the trick.  Click the tool, then click any part other than what you want to be the new root.  The ship should have a blue outline.  THEN click what you want to me the new root part.

 

Another way to do it would be via sub-assemblies (you can see these by expanding the part menu at the upper left corner of the VAB screen.  This does not require re-rooting.  What you'd do here is: grab the top part of everything you want to transfer to the new build, drag it to the sub-assembly drop zone, and give it a name.  Then you can go to your lander build, click the sub-assembly, and attach it to your lander as though the whole thing were a single part.
