Mission
Start a new career save and complete the stock tech tree or get as far as you can in it, but the only experiments allowed are EVA and Crew reports. Methods of generating science that do not involve experiments, such as strategies, milestones, and recovering craft, are allowed.

Difficulties

• Basic
  Revert Flight and quicksave are allowed.
  You may use both crew and EVA reports to gather science.
  Any settings at or above default are permitted.
  Use any Kerbals you wish.
   
• Intermediate
  Revert is allowed but quicksave is not.
  You may use both crew and EVA reports to gather science.
  Turn on Kerbal G limits.
  Disable crew respawn.
  Only orange suits are allowed, as other Kerbals cannot be trusted.
   
• Advanced
  Neither revert nor quicksave is allowed.
  You may only use crew reports, not EVA reports, to gather science.
  Turn on Kerbal G limits.
  Disable crew respawn.
  Only orange suits are allowed, as other Kerbals cannot be trusted.
   
• Hardcore
  Neither revert nor quicksave is allowed.
  You may only use crew reports, not EVA reports, to gather science.
  Turn on Kerbal G limits.
  Disable crew respawn.
  Pick one Kerbal. They are the only Kerbal allowed to fly. You cannot even trust other orange suits. If your Kerbal dies, the run is over.

What about the in-game difficulty settings? Those affect science (and money) rewards, don't they? Is it just orthogonal to the challenge difficulty?

Play on at least default settings or harder. Otherwise yes it's orthogonal to challenge difficulty.
