This seems to happen for crafts encountering explosions. Any solution to the vanishing ksp parts?

Over the past few months I have had this problem twice and I have seen others encounter it too in recent times. In fact, this happened tonight as of the post. 

It seems to keep happening with large crafts and usually an explosion, but I had it happen to a way smaller craft in Eve re-entry:

This keeps happening for people with or without Mods, I decided to put it here since this seems to be a technical problem with stock KSP.

Anyone have any idea to fix it? It seems to go away over time which is odd.

It even get's more confusing as rebooting ksp sometimes and sometimes doesn't work.
