MechJeb active even when not using it?

My apologies if this has been asked before, I searched but couldn't find anything.

Is there any known issue with MechJeb where its auto-stage and prevent overheat features in the ascent autopilot stay active even when you're not using the ascent autopilot?

In particular the auto-stage thing is annoying as hell if you forget it will jettison your engines and tanks when you don't want, or even worse, you will hit space to do it yourself and ka-boom! Two stages fired, one by you and one by MJ.

I'm using KSP 0.19 and MJ 2.0.6.

Mechjeb has been updated to 2.0.7, then 2.0.8 (Which uses 0.20's new file structure)

On the official mech thread it has been mentioned regarding the auto-staging a lot, and the developer has responded that this will change at some stage..

For now, just try to remember to turn OFF auto-staging after you finished the ascent
