Can you get into orbit from a different SOI to another? What I'm trying to ask is if I was in orbit about Duna, and then tried to get and encounter with Ike, could I get an encounter that pulls me into an orbit?

You mean get an encounter with Ike that takes you immediately into a stable orbit around Ike? If so, then that is not possible. If you are coming from outside of Ike's SOI, you will always be going at at least escape velocity. However, you can get into a stable orbit around Duna from a solar orbit using a third body, Ike, to give a gravity assist to slow you down into a stable orbit.
