If you want my honest opinion, I think it will determine whether or not a Kerbal might defect from the commands you give him when you can let Kerbals fly the ships.

I can see it now, you let Jeb fly the ship, and you set up a nice maneuver node for him to burn at, he instead burns in such a way that skims the craft a dozen meters off the Muner surface while flying at 2 km/s.

On a serious note, I beleive that's going to be the flag that determines whether a Kerbal is trained for the mission or not, once that functionality is implemented in the game.

On a not serious note, it's a switch that injects laughing gas into the pilot's spacesuit.
