Sounds like a problem with your computer, not KSP. I've never heard of it... Maybe some other program is trying to take focus? Try looking through your startup folder and turning off everything you don't recognize or don't want starting with the computer. (On windows 8, it's in the task manager. Ctrl+Shift+Esc will bring it up. For earlier versions, hit windows key+R to bring up the run command, type "msconfig" without the quotes, and hit enter. The startup tab is what you're looking for.)
