I have had that multiple times. The funnier ones are when you have a booster that is sitting a good 50-100m away from the ship. It will still fire and give you thrust, but it usually blows up on stage separation. The trigger i have found is when you have multiple types of symmetry that somehow get confused.

I've done that with a plane, I had to restart the game as it thought the front parts had about 150000 Tonne mass

Yeah, I've had this happen several times. And the real bummer about is that you can't fix it even by hand editing the ship file outside the game (at least that's never worked for me). There's nothing for it but to delete the ship file and start over from scratch.

Something like this happened me once (behold the magic struts), but it got self corrected by just reloading, I must be lucky

Yup, same here. Spent ages building an almost successful VTOL, duplicated a part and this exact thing happened. The craft file was rendered completely unusable, even when I re-started the game . Ah well.
